There are a few different spec choices that people take in Arenas. I am personally Beast Mastery because of both playstyle and group synergy.
I run with a Warlock who handles map/player control with CoT, Fear, Coil, Felguard Intercept, and, from time to time, even a Felhunter's Spell Lock (against rare matchups). Because of this, there's a lot less need for me to have Silencing and Scatter Shots to control other players. The DPS output of BM is a lot more steady, with slightly less burst, but our group makeup requires that I be more Steady than Burst DPS to keep pressure on players (our Warrior handles a lot of our Burst).
If we had a Mage instead of a Warlock, I would be Marks for extra control and full three-DPS burst, rather than sustainability and survivability. My spec would change to match the style of the rest of the group. That, or I would stay BM due to playstyle. A Mage would provide another CC with less ways of being broken/prevented, which lets us focus more on DPS and burst, which means I would need to go for more DPS/burst, so I would probably subspec into Marks instead of Survival.
Honestly, I would just say to spec into whatever best fits your playstyle, unless your team absolutely 100% needs you as one or the other. Taking the route that's most comfortable for you is almost always the best decision you can make. If you're not comfortable in PvP, you won't function. There's no such thing as "Making something work;" it either works or it doesn't.

I usually spec for what I need at the time. Certain tweaks take some getting used to (not having mortal shots took quite a bit of it)
I've played extensively as both MM and BM in arenas though (both to high ratings in 2v2 at least), so it really just takes a little bit of playing for me to get back into the groove of one or the other.
